Lossless cutting is not an exact science and will depend on the codec, keyframe types and a lot of factors. This is because of how ffmpeg works.

I found what does work, is to first convert the file to mp4 using losslesscut. then load the resulting mp4 and then you can cut it.

As has been said, this happens because of cutting on the closest keyframe, which is the only point where the cut can be done losslessly.
